MouseBLAST, part of Mouse Genome Informatics (MGI) and developed by the Mouse Genome Sequence project (MGS), is a fast, reliable, integrated tool to compare protein and nucleic acid sequences to human, mouse, rat, and rodent sequences. For those sequences returned that match genes in MGD, imbedded links take the user from MouseBLAST to the gene data in MGD, such as chromosome location, expression, homology and phenotype. MouseBLAST uses the WU-BLAST version 2.0 package of BLAST tools to analyze sequence against sets of databases derived from providers such as GenBank, MGSC, SwissProt/TrEMBL, and RIKEN. MouseBLAST provides several masking options and allows searching by both sequence and sequence ID.We will present an overview of MouseBLAST from the user perspective as well as a behind the scenes look at how we build the blastable databases and provide the links to MGD.
