FINE MAPPING QTL USING HETEROGENEOUS STOCKS

The major challenge of complex trait analysis is to map QTL to regions small enough that only a few candidate genes should lie in the region, in order to identify the genes associated with the trait. F2 intercrosses, although ideal for detecting QTL, lack the required resolution. However, outbred mouse populations such as Heterogeneous Stocks (HS) that contain many resolvable historical recombinants have proved to be a very powerful tool for fine-mapping. Here we describe our progress towards identifying genes associated with fearfulness in an HS experiment. We describe how to integrate ancient strain haplotype information into the statistical analysis in order to eliminate polymorphisms which are unlikely to be functional, based on their allelic distribution between the inbred strains. We also describe a large ongoing experiment where we are measuring numerous phenotypes in parallel on 2000 HS mice. Finally we discuss the advantages of constructing a panel of Recombinant Inbred Lines from an HS.
