D23 Genetic Variation of Mitochondrial DNA in Cheju (Korea) Native Horses Using SSCP Analysis

The hypervariable D-loop region of mitochondrial DNA (mtDNA) was amplified with the polymerase chain reaction (PCR) using total DNA sample samples of Cheju native horses. We designed the primers for PCR mediated single strand conformation polymorphism (SSCP) analysis that amplified the most polymorphic 232 bp fragment of the D-loop region. SSCP analysis of denatured amplification products was carried out by native polyacrylamide (8%) gel electrophoresis followed by silver staining. The results of PCR-SSCP analysis clearly showed two different types. In the comparing of the nucleotide sequences among twenty heads from Cheju native horses, base substitutions in five sites (four transitions and one transversion) were found. These results show that the PCR-SSCP analysis is useful in detecting the polymorphism in D-loop region of Cheju native horses population.
